Understanding Modelling Methods

Ok, so I have an internship that requires me to deal with
modelling and using other's models to do structural
analysis on them.

I never have any issue doing analysis on models I make
using solidworks. However, sometimes I get models from
other companies in STEP format and am required to do
analysis on them. These models sometimes contain
interferences and gaps and I don't know why they exist.
It gets frustrating when trying to do analysis on them. I
have self-created ways of dealing with the gaps and
interferences, but it is time consuming and I feel they
mess with the integrity of the analysis.

Is there a reason these gaps and interferences exist? I
get the models from large, professional corporate
companies, so my assumption is that there has to be a
reason for them.

When I construct an assembly I add things part by part
and mate them, so this issue really makes no sense to me.

On a likely related note, I also don't understand why
their parts do not have exact lengths much of the time.
Instead of 25 inches something may be 25.003 inches.
Instead of being perpendicular, something might be 90.03
degress from eachother. These problems make repairing a
model impossible for me at this level.
