Is there a free to download tool which can handle two Pro\E training version on my computer. For example two different instalment for Pro\e WF 2.0 and WF 3.0?

Yes it's possible if you have enough licenses. Each session will take it's own license so you'd need at least 2. This is something I do a lot of when we upgrade releases so I can compare the new functionality and old at the same time.
