Merge Feature on Assembly Level

Is there any way toput a merge or cut out feature on an assembly level? I am modeling something that I do not want the merge feature on the part that is in the assembly, because we would do the machining of the part after it is assembled.

Copy the solid surfaces of the reference part, then edit - solidify to cut the material out of the part to be cut. You will need to select the part or parts to be intersected. Note I am on WF3 so your menu picks may be different.
